If the dark area will be a single color, I would suggest you stick with the reverse applique idea. Your mentioning it set off a lightbulb in my head, remembering a piece I did which was full of circles. I hit upon the idea of fusing Misty Fuse to one fabric, cutting out the circles and then fusing it to the second fabric which would show through the holes. Since this is a "window" I think that kind of reverse applique would be perfect.
